A lot of planning goes into a military Flyover of an NFL game. The Secretary of the Air Force, the venue and the unit all coordinate to make the day happen. A JTAC (Joint Terminal Attack Controller typically) or a pilot typically sits in the stadium with a radio, informing the pilots of what note of the national anthem the singer is on. This allows the lead pilot to fly overhead on the last note.
